This is not the first time I've read something similar to this happening at fast food restaurants' drive thru.

I would've returned that money also. Burger King needs to review their cash handling policy, so such mistakes don't happen again.

I read elsewhere many fast food places do that.

They put $ in their paper bags instead of bank bags so criminals don't know they are making a deposit run and also, it saves them the cost of having to pay for extra bank deposit bags and it makes it easier for the banks to know where the deposit came from.

You'd think a franchise owner like Burger King would use an armored truck service to pick up the cash.

You'd also think they'd at least have enough sense not to leave the bag of money next to the drive thru window

Is that a policy for all Taco Bell location?

Aren't many of them franchise owned so the decision on how to handle bank deposits and whether to use an armored truck service is left to the franchise owners?
